I th ink Midna is Ganondorf because when you enter the realm you change. I think he doesn't know it's link or if he does he's hiding it.
Notice the emblem on the back of Zelda's cloak and on Midna. I agree with Hero, that is Zelda. Remember in OoT she transformed into Sheik. It's not out of her league. -
