I imagine this is the song most people will put down here. Mega Man 2 - Dr. Wily's Castle. It's perfect, and it's my all-time favorite song from the NES.
I always loved the Fire Emblem Series, although I wished they deserved more credit for their music. Creating this with only what 8 instruments on a sound board for an NES title is just amazing.

You're not wrong. The opening theme to Megaman 2 is just about the best piece of chiptune music I've ever heard.
I don't know if I'd call it my singular favorite, but the title theme for Punch Out is certainly in my top 20:
When I was a teenager there was a band called The Minibosses that did covers of chiptunes (before it was cool, mind you. =P) Their rendition of Punch Out is what I used to psyche myself up to coding each day.

The bridge crossing scene in Final Fantasy.
Cutscenes weren't really a thing back then. So having this sort of secondary title screen pop up after 40 minutes of gameplay was a huge surprise. And the still shot of the adventurers cresting a hill, looking back at their homeland receding behind them, was a really beautiful piece given the limitations of the NES. Couple that with the first appearance of my favorite FF leitmotif, starting out slow, building into something hopeful, and finally descending into something wistful.
That was a seminal moment for me. Even though it wasn't the first FF game I played, it moved me.
Also, the opening song to The Dark Sword of Chaos. Holy shit:

It's that rarest of creations: a video game tie in to a kids show which is also one of the better games of its generation.
Shovel Knight actually draws some inspiration from it.

The HD Remake on steam is a pretty solid port. It's not some annoying cutscenes, but I think the bosses are actually much more interesting than in the original.

I've got a weird relationship with Kirby's Dreamland on the NES. I barely remember anything about it, I don't know where it came from, but I'm pretty sure I had a copy of it when I was a kid. I'm also pretty sure I beat it, and it might be the very first game I ever beat. But I actually have no idea.

Contra! I never played it on an NES myself, but I was a huge fan of Contra III on the SNES, so when I learned about emulators Contra was one of the first games I played. And damn if the music in this game isn't energetic as fuck:
Man I gotta try Contra.
I feel like Contra has aged better than a lot of other NES games. It's a simple Jump/Shoot mechanism. But while megaman focuses more on crazy platforming, Contra is a bit more of a bullethell, with much more frequent gun powerups.
